The lockbox note says that the captain changed the code, and now it is November last year. If you paid attention at the beginning of the level, you could notice that Indy visited the Vatican in 1937. So if you put two and two together, the answer is quite obvious. November is the 11th month, so the first two digits are 11, and the last year is 1936, or 36 short.

So the code is 1136. Enter this code in the lockbox and take what's inside. If you thought the money awaited you inside, you'll be disappointed because all you're going to get is another upgrade book.
